Ok so I did that and adjusted the valves to the best of my ability. Picked as mid range of size as I could for allowance, bent it a bit and then tightened it so it would just grab onto it but could go in and out easily.

So, I let it warm up and that knocking was there after it warmed up a bit. It feels more from the clutch case, and when clutch is disengaged in neutral I dont hear it. And when riding I dont notice it at all. So I am wondering if it is just something rattling in there and not a huge incorrectly set valve.

I put brand new plugs in it and rode it for about 10 minutes and let it idle for 10. So when it cools off a bit I will take them out to see what the spark plug caps look like.
