Should I do anything about this residue?

Since the carbs are out and I'm replacing the boots I figured I'd look around.
I replaced the cylinder head cover with the non-emissions version so that top hole isn't needed any more. Anyone have recommendations on the best way to cover it? What about the breather tube connected to the airbox...does it need to stay there?
What about the residue just inside the carb boots? Should I try cleaning it out with something? Use a wire brush or does it even matter?

somebody put grey RTV sealer on the intake manifolds to seal a vacuum leak.

I removed that nipple from the airbox and replaced it with an aluminum plate sealed with RTV.
The crankcase breather must remain functional. I'd just leave it alone.
The dark residue inside the intake ports on the head won't hurt anything. I'd leave that alone too.
And needless to say, be sure to check and adjust the valves as needed while you got everything all apart.

Keep the breather. The dark color suggests intake valve leakage. Adjust the valves.

The hose from the cover of the crankcase breather should either exit to open air or exit into the air box so that emissions from the crankcase may be drawn through the carb.
Don't leave the breather hose connected to a dead-end, which could happen if the air box hole was plugged and breather hose left connected as shown in the previously posted picture.
EDIT -- The hose (red arrow) is NOT connected to the port (green arrow).
Here's another option where the breather hose is routed to exit to open air underneath the bike.
Good Fortune!

There are 2 vent holes (tubes) on top of my valve cover. I installed hose, connecting them together.

Those are not vents. They are part of the clean air system. I thought you said you had a manual?

Whats the best thing to use to remove that stuff? Scraping it hasn't been too successful.

Fortunately, I adjusted valve clearances when I replaced the cylinder head cover. Likely that dark was from when it was out of whack before.

Keep your eye on the lookout for a non-US valve cover. I got mine from ebay. Then you don't have to keep that hose connected across.
