Bad timing could produce your symptoms. If no one has messed with the timing maybe the points are bad (heavily corroded or even fused).
Have you checked them ?
If someone installed an electronic ignition, maybe it was never set right. Check it out.
BUT
If the carb. boots are bad, wouldn't that disturb the air / fuel mixture enough to cause problems as well? Even if the motor was running otherwise perfect, an air leak (depending on how bad) could cause starting issues.
How bad are they?

Do the best you can, run it neat, maybe hide some inside the tubes if you can do it without compromising strength, and be done with it.
In the end, you'll see allot of ways to do things better next time.
I promise you'll forget about some of the little stuff once you're ridin it.

I don't know how heavy the tube wall is.
I built a harley with custom frame that had about 1/8" for wall thickness, and I didn't want to drill more than 3/8" hole for wires. 1/2" I felt was pushing it/
You don't want to create a weak spot where it could crack, so watch where you drill too.
I guess if there was a concern you could beef up the area by welding a collar around the hole. A thick washer might do.
But really, neat wires zip tied to the frame will be fine.
Does that engine need an external oil tank? If not, you could make a fake one to hide electronics.

I don't think you would see much, if any wires if you run them up under that gas tank and seat. I have heard a lot of people say that drilling the frame is a bad idea, so definitely be careful doing it that way,
