Actually the bolts go in from the top. The seat cushion will easily come off for when the main seat needs to be unbolted.

Nice job, great information, I am planning on doing something similar on my bike but I am planning on moving the electronics to underneath the tail section.

Thanks jolio55, here is a pic of it 95% complete (just missing grips and a mirror). I'm going to make a thread on the cafe transformation so I'll post a few more of the finished bike in there.
