I apologize I'm not 100% sure by the HT leads mixed up part? Please elaborate. Thank you.

If I understand correctly left side coil powers spark plug 2 and 3 and right side powers 1 and 4. That is if you are sitting on the bike and start left hand to right.

Thank you for the info!

I redid the test this time with black lead on negative battery post. 

Right and left = 11.5VDC

Going to place the battery on a charger. Seems like I should be getting 12VDC+

With the engine running at 2000 rpm this should be closer to 13.5v - what voltage do you get across the battery terminals with the engine running ?

That's not good, it look's like it isn't charging. This won't necc give you the problem you have but it will need fixing as you will discharge the battery every time you ride it. I would suggest you look at the workshop manual in the "articles" section and work through the process for checking your charging system

I don't disagree ref the lack of power, however electrics is more my thing. There are others on here far more experienced than me ref carburation on these bikes that will be better able to advise you.

Stock airbox and you increased both pilot and main jets means your running way too rich. 
Pilots operate the entire rev range, mains come on song about 3.5k rpm. At which point your compounding the rich mixture. 
Go back to stock jets or your plugs will be/are sooting up increasing spark resistance which will cause weak spark and low mixture burn rate and lack of power.

So I put the stock jets back in.

Needle in 3rd slot (middle)

She has some trouble going. Click her into 1st and have to give it 50% throttle and slowly let the clutch out and she will start to move.

Then she moves OK smoothly but not with much want to go. Still seems underpowered. Lost that rocket after the stumble.

so I have my vacuum gauge hooked up while I am riding. I notice that there is little vacuum while moving and when I let the throttle go it will spike all the to the top so hard it "clicks" the top of the gauge. 

Also any hard full throttle will definitely kill it.

You get maximum vacuum against a closed throttle, with an open throttle there is only neglible vacuum because the air flow into the intake is not impeded by the throttle butterylfy.
Are you sure the black and the green wires are on the correct coils (I would be amazed if it ran at all with them crossed but if changing the coils is the only thing you have done it's worth trying them the other way round)
