If you have good compression, and spark, the only issue left is lack of fuel. You say you hear the fuel pump cycle. Does the fuel pump cycle for like 5 seconds then turn off ? This means the pumnp has created sufficient system pressure. Are you getting any DFI error codes ? Might be a good idea the pull the valve cover and verify you have correct cam timing.

You can have compression, spark & fuel but that's not the whole story. If the primary wiring for the coils gets reversed from the pickup coils, it will still spark but on the wrong stroke.

Not to call foul here but I did think about this a bit. Yes, on most mechanical advancers you can take the rotor off and forget which way it was on and put it back on 180 off. Simple fix when your trying to start it then is to move the coil wires, done this a million times. However in this case being its CDI and the fixed rotor only goes on one way it would be impossible for it to be firing on the wrong stroke, right?

Wait, I thought some more. It could be the wires at the coils. I think those have to come out when taking the motor out dont they? Then it could be them.
