Are you using the original harness, or did the Dyna ignition come with it's own harness?
I assume you know the two outside cylinders are 1 and 4, and so the coil connected to those plugs is the 1-4 coil.
On the smaller bikes 500 to 750, the 1-4 coil was originally mounted on the right side as you sit on the bike.

By the way, it looks like you have stock coils in that photo. Dynatek says you should not run the Dyna S ignition with those coils or it can damage the Dyna S. You need coils that are 3 ohms or higher. Your stock coils were originally 2.3 ohms.

This is a double post on the same subject. I replied in your original post.

I checked with the multimeter and I got 3.5 ohms..
Is that ok?

But I don't know if 1-4 is on the left side looking to the front or in the right side.

If they are the original coils, the resistance is too high and the coils are bad or the meter is measuring incorrectly.
If they are points coils, the resistance is too low and the coils are bad or the meter is measuring incorrectly.
If they are some other coils, and they measure 3.5 ohms, and the meter is correct, they should be fine, but the coils in the photo look like the original factory coils, which would not be ok to use.

Ok, so 1-4 are in the right hand side..

I will try like you say,
Connecting 1-4 on the right side and then left 2-3 then with the testing light follow the instructions on the dyna ignition manual.

The physical location of the coils does not matter, electrically. It only matters that you connect the correct wire to the correct coil.

When pistons 1 and 4 are near the top, the magnet on the Dyna S rotor should point backward, toward the rear pickup (the pickup closer to the back of the bike). When pistons 2 and 3 are near the top, the magnet on the Dyna S rotor should point toward the front pickup (the pickup closer to the front of the bike).

Then the black wire goes to the 1-4 coil, and the green wire goes to the 2-3 coil.

Also, most people say to not use the splice connector. It does not work well and causes problems. Splice each wire manually.
