When sitting on the bike in normal riding position and looking toward the front, there are two ignition coils under the fuel tank.
One of the coils is the "left-hand" coil toward the shift lever side of the bike.
The other coil is the "right-hand" coil toward the brake pedal side of the bike.
Each coil has two primary terminals.
Two small wires go to each coil.
The left-hand coil should have a small wire attached to each primary terminal.
The right-hand coil should have a small wire attached to each primary terminal.
To help identify which small wires go where ---
What are the colors of the two small wires attached to the left-hand coil's primary terminals?
What are the colors of the two small wires attached to the right-hand coil's primary terminals?

both coils have a yellow and a black small wire(2 connections). They are connected on one end. On the other end are the spark plug wires which are hardlined in.This is where im confused because im not sure where to attach the battery. The yellow or the black. These wires could have easily been swapped around by past owner. there are no marks on the coil to represent a positive or negative.

Seems to be extremely through with this explanation, I just cant for life life of me figure out why not a single person on here could not help me even a little bit..... Oh well,

To confirm --
The spark plug wires from the left-hand coil are attached to WHICH two plugs? [Probably the two inside plugs #2 and #3.]
The spark plug wires from the right-hand coil are attached to WHICH two plugs? [Probably the two outside plugs #1 and #4.]
This info is needed to determine where the small wires go from each coil.

sorry for the confusion. I do understand where the spark plug wires are to be ran. I am not sure on where to plug the battery and the points wires to. On each coil there is a small black and yellow wire. The pionts and the battery attach to these in which way. points to yellow or black?

i had my left side coil running the 1 and 4 and the right running the 2 and 3

This would be okay provided the left side coil running 1 and 4 has a small wire from the left-side points' black wire.
And provided the right side coil running 2 and 3 has a small wire from the right-side points' green wire.
Here is the "usual" set up on KZ650:
The important thing is that the black wire from left-side points goes to whichever coil is firing outside plugs 1 and 4. And that the green wire from right-side points goes to whichever coil is firing inside plugs 2 and 3.

The coil's primary terminals where the two small wires attach are not "polar."
Given correct small wires to correct coil, it doesn't matter which small wire is attached to which coil primary terminal.

perfect diagram. I wont start till morning, but just hook lines up and check for spark? It seems as long as my battery is good it would make the bike fire up right? as long as points, plugs, and coils are in good shape. well there is also carb issues but i mean as far as wiring to the motor.
