If all else fails you could try swapping the coils over to see if the problem goes to the other two cylinders.

Checked coils... 3.3 and 3.4 ohms. Forget the numbers on the secondary but both were above 10k.
Valves are good as I just checked them while the bike was apart.
So, the fuel screws on the bottom of the carb.... Screw in to lean it out?

Rule of thumb if the mixture screw is on the air cleaner side of the slide then it's air and screw in to rich (less air) or out to lean (more air). If the mixture screw is on the engine side it's fuel. So screw in to lean mixture and screw out to richen.
Don't fix it until it's broken.

One other thing I do when checking coils is to measure resistance between the spark plug wire connectors (where they plug onto the spark plugs). Then I'll measure the resistance between the towers of the coil. That way you are checking end to end. And finally each wire individually looking for a balance.
Don't fix it until it's broken.

If the screws are on the bottom at the front they are "fuel screws" as opposed to "air screws" The further out they are the more fuel is allowed around that circuit. While these screws effect mixture at idle, I don't think they have much effect once you are up and running with some rpm on and throttle applied, so while they could make your plugs black at idle, I don't know that they would overall. Having said that they need to be set anyway.

Vance and Hines Header w/ comp baffle and Ape pods, Dyna S and green coils, copper wires.
29MM smooth bores W/ 17.5 pilots, 0-6s and 117.5 main
16/42 gearing X ring chain and alum rear JT sprocket.

Yup, they get their power from one connector. If it's dirty, you can have problems.

I ran a relay bypassing the 40 year old switches. Same problem with my new HID headlight. Wouldn't work until they sent me a relay and I installed it.

I still think swapping the coils from side to side to see if the problem follows the change, is the best way to eliminate the possibility of an issue with the actual coils them selves.
