Well, no wonder this bike only ran on two cylinders. One choke jet in the bowl was blocked, one has lost the C clip on the choke slide, so only two chokes to start cold. Next, three of the idle jets are boogered and stuck in the carb body, one had been freed by the last guy in there, and he forgot to even screw it in again and it was just sitting in there on top of the idle jet plug, so real rich idle on that cylinder. Another idle jet was so blocked, Im still trying to clear it, Other two were not bad. So, idle on two cylinders maybe, other one pig rich with a loose jet, the other no fuel at all. Next, the idle screws were still untouched under their sealing plugs, got them out ok, but all corroded and full of debris.
So, two questions. One, the main jets listed are supposed to be 117.5, it has three sizes richer at 125. Bike has stock everything, will it be too rich or? Next question, how do i get these idle jets out, I am leaving the three stuck ones in there for now, but will buy four new jets. Drill them out carefully with a left hand drill??

Don't drill if you don't have to. Have you tried a guitar string to clear them? Could try heat just around the jet area outside the jet well to get them out. Soaking might work too. Use carb spray and air pressure on the passages with the jets out.

Soak the stuck ones with Kroil for 2 or 3 days, then try to remove them. Ed

Yes on soaking in penetrant oil for a few days and YES on heating the carb bodies. A screw extractor is the proper tool to use but you must be very careful to not break it in the carb body. Lots of heat and don't force it.

Before doing all of this I'd fully break down the carbs and soak the bodies in carb dip for at least 12 hours to remove the crud. This may help loosen up the jets too. You keep calling them idle jets but I believe the proper name is pilot jets.

Well I finally got the one that war well and truly blocked, cleaned out. So I was able to leave the three stuck pilot jets in there, I will order four new ones and use a screw extractor later. So the two questions. Stock main jets are 117.5, it has 125 in it. The bike is all stock, exhaust, airbox, air filter. Will it be too rich or were they that lean from new that it will be right? Other question, book says pilot jets stock are a 40, it has 37.5 in it, should I get 40 for it to replace the boogered up ones?

I'd put the jets back to stock. Maybe someone installed some crappy aftermarket carb kits in the carbs previously?

I bought some so called Mikuni jets at my local Yamaha dealer. Not only were they the same size, (my fault) but the bike wouldn't run for SHT. Compared the two and found they are drilled differently. I told them about it and they were stunned. No more aftermarket for me.

Have some ride time on this bike now, and have wound it out a bit where I could. But the plugs are still white, so I have to believe it is lean as crap. Not likely I have had it hard on the main jets that much, well some, so the plugs will be reading off the slide needle settings. It has 5CF59 needles in it, with NO adjustment slots. If it did I would lift them at least two notches, so instead I slid one thin 6/32 plain nut under each clip and put it back together and rode it. Was much better, pretty strong midrange now, getting closer to the arm stretch I think it should have. But still, cylinder #3 header is not as hot as the other three. Hmmm.

Replace the gas with premium, non-ethonal gas. Can't hurt.
