Did the bike spend a long time stored? The small ball bearings in the "neutral finder" may have stuck, have you changed the oil? what colour and state was the old oil?? Only use 10 - 40  semi synthetic in these motors.

The shift lever feels fine. It returns like it should. I was just going to check it before I dive into replacing the forks, but now I don’t think I will check it because removing those seized bolts will be an even bigger headache. 

I know it’s hard to make the call with the few details I’ve given but do you guys think I should just pull the motor now for forks instead of messing with the shifter mechanism when the shift feels fine?

It doesn’t feel sloppy. The shifter seems to work as it should.

Not sure how long the bike sat before I got it last august. The friction plates definitely could use replacing but they were not stuck.

Also I was finally able to get into the outer shift mechanism using an impact tool on the bolts. The shift spring as I suspected is in working condition. So it must be the fork then or possible the neutral finder bearings being stuck right?

Below are some pictures of the shift forks and drum. Upon inspection, I notice a the crack (which is pictured below) in the 2nd/4th fork. None of the forks were visible bent. Is that crack enough to cause the issues I have been experience? All of the shift fork thicknesses were measured and are within tolerance.

Its hard to tell if its bent but just upon visual inspection it appears not. Also, it doesn't appear hollow just that crack. I ordered new ones so they are getting replaced anyway. I also check that the neutral finder bearings were not stuck. I'd hate to not find anything definitive going through the bike.

Thanks for the pictures Rob. I think I am going to just replace forks, clutch friction plates, and remove those three neutral bearings and see how it runs when I get the parts this week. Unless anybody else has any other things I should look for other than what we covered? Am I right in thinking that removing the neutral finder bearings wouldn't harm anything?

Perhaps it is just photo distortion, but the wear patterns on the sides of the forks look quite different from each other. It seems especially so in the picture with the arrow pointing to the crack. If that is actually the case, the fork may be twisted just enough to cause problems. 
I cannot tell for sure, but that flaw the arrow points to looks more like a casting flaw than a crack.
