How can a sync be performed with the sync gauge upside down anyway? The metal rods will just slide down won't they?

In the carbtune instructions i read you Can use It upside down on some models of bike. The metal Stick hanging all the same about 6 or 8 cmhg and this is your zero point. You Can also reverse the graduate scale in the gauge. Anyway the gauge is working right for sure, since i used It on alot of other motorcycles After and before my problem and It works perfectly. The problem is in the bike..

You have to verify you got a real vacuum on all carb vacuum ports, especially on the "non vacuum" carb ports on the hotter 230° right side = lean fuel/air mix!!!
This is your new starting point and some pics or a little video would very helpful!!!

How i Can verify that? The engine is idling. A bit rough and not crisp in throttle response, but idle, so im assuming its producing vacuum for sure. Im stumped..

Do you have no/less vacuum on all carbs #1/2/3/4 or only on the right side carbs #3/4?
Any cracks, pin holes in the vacuum lines or tubes of the carb body/Morgan carbtune housing?

Borrow a set of classic needle gauges to verify/cross check your carb sync and non vacuum phenomenon. I would do so.

I have low vacuum in all cylinders. The gauge work normal on other bikes.
Today i tried to re Sync the carb again, and they are synched.
I tried again spraying some wd40 EVERYWERE but i cant find leaks..
Even in all the butterflies shafts.
Bike starts even with no choke if i give her some twists and the idle around 1000 rpm .. sometimes drop a bit, sometimes hang at 1200 rpm. The thing i hate is i Cant get that good gas response and a fast drop to idle. She return to idle but a bit too slowly to be normal.
Above 3000 rpm on the road is just a bomb!
The new intake boots are from tourmax. I ordered the NOS boots just for peace of mind, since those tourmax seemed to me a bit "loose" when i installed Them.
This thing is driving me really Crazy. Any other ideas?

EDIT , Can a tear in a diaphragm cause low intake manifold readings??????? I think the diaphragms are ok , this is just to know.

Have to ask about your carb rebuild.
Do you have separate the carb bodys from the collector frame?

Yes the carb was totally dismantled, even to change orings in the fuel line. New gaskets , stock cleaned jets . Ultrasonic cleaning and the i aligned the rack as best i Can before installing again on the bike

I've been following this and two things come to mind.
1. Have the valves been redone, cam timing etc. If the valves aren't closing correctly there goes your vacuum.
2. Yes, the carby slide diaphragms would cause a vacuum drop.

You seemed to have covered the other points I would check
First Permanent ride the Z1R since Dec1977 (220,000km) as of June 2015
Second permanent bike 1989 FJ1200 dyno'd 140RWH, great bike.
Third ride is now the Frankenstein 1981 GPZ1100B1, getting new/ refurbished 83-84 motor soon
Forth my work bike FJ1200 1989 (same type as above)

Im afraid this is not my issue :( i was Reading on the net One of those vacuum Reading charts. Accordingly to what i see, i have a "steady abnormal low vacuum " and It should be intake manifold leak.
The qiestion is WHERE? i have disabled even the automatic petcock. All the 4 vacuum ports on the carbs are plugged
