Firstly it doesn't work anyway, so requires a rebuild and secondly from what I've heard they have issues if the bike is not run regularly with the fuel drying out and then they take a long time to get fuel through working again and sometimes they don't. It just seems to jet the carbs accordingly, so you don't need it, and do away with it for consistency, is the way to go. My bike being a 78, wouldn't have had it anyway from new, it's only on there because someone swapped on 28 mm carbs from a later 80 model when they had the emissions to get round and so ran the pump with leaner jetting. So it's not like I'm altering the originality by removing it. In fact even 1980 KZ1000A4's outside of the US didn't have the Accelerator pump, so perhaps I'm removing it as a protest against the EPA. :)

When I say clutch basket noise, IT sounds like someone has a hammer beating the piss out of the inside of the motor. After 7 years as a pro wrench and an ASE certified one at that I believe it to not be 'normal noise' done the full diagnostic on it, even tore down what i could, without splitting cases and found the clutch basket did loosen up, plus it was good for 50 plus miles before starting and has worsened.

I could put a whole list of what i have checked up for folks to go over; but to summarize i did check compression, timing, valve clearances clutch adjustment and even put a stethoscope on motor but, when the noise dissapears with the clutch pulled in, it points to something in the basket is broken, loose or coming apart.

It sounds like something is awry, it's a bugger when something like that happens, just when you have everything together. I have to get the head off my 73 Triumph because one of the push rod tubes didn't seal properly when the PO had the motor work done. It's frustrating because everything else is working so perfectly and you just know there's likely to be some other issue by the time it's all been apart and back together, something requiring further wrenching instead of riding.

Are your rear shocks the ones you see on ebay from china? (my apologies if they are Ohlins :) and it's my eye sight) How do you find they work, they seem a heck of a deal on price alone and look pretty cool, but how do they perform compared to stock?
