Um, clean off the silicone spray after feeding the wires thru. easy.
Although a new grommet will probably give a good seal, if concerned about leaks, I would probably use Seal-All .

used to sell the grommet. When I used to work with tight fitting Mil-Spec aircraft and missile electrical connectors, Rubbing Alcohol worked really good as a lubricant, as it would evaporate, leaving no residue.

I just did mine a couple of weeks ago. I had the same problem getting the wires through but I shot a little white lithium grease on the wires and they slipped right through.
I was also very pleased that the new stator came with wires long enough that I was able to run them all the way to the rectifier. Then I soldered them so now my stator is hard wired to the rectifier (new rectifier too). Some shrink tubing, cut the old wires out and it is now cleaner looking and in function. Before it had to go through two sets of connectors. Now there is less room for corrosion to foul things up.
