I did some more digging around and found out that for some reason there is a gray jumper in the box "pigtail" There is actually only ONE gray wire. This makes it simple, it is a switched positive that normally feeds the coil common (Kawasaki RED) wire.

Well- I made myself a new adapter harness. I think that I have everything hooked up correctly. I made the wires that go from the coils to the box 16AWG and the wires heading back to the coils 14AWG, since the return voltage is 400V. I know that the amperage is very low but what the heck. The wire was almost the same price 18/16/14AWG. I cut off the OE black plug from the MSD ignition box and replaced it with a new 9 conductor Molex 11A/250V connector. I think that should be more than ample to handle the box. It is rated at 6A max input. I hope this works.

just some affirmation, looks like you've got it right based on the info you've given. One black wire -> V-, black wire from black/violet pair can be used supply both coils.
Is this a used unit? If so, was there an empty bay in the connector plug, or could one of the grey wires have been a color-incorrect replacement for the yellow wire?

No there was no empty bay in the OE connector. There in fact were "three" grey wires going into the connector. Which i later found out to be a gray jumper from one pin to a second pin. There were two black wires in the OE connector however. This was figured out to be the main problem. One of these was supposed to be a yellow wire. After some figuring, I decided that the black and yellow wires are in fact interchangeable. This would explain the fact of the two blacks and than the color change in the hookup harness from the connector to the coils. The yellow and black wires after all are only the switched positive wires going from the ignition key to the coils in the original configuration (hence the gray wire going into the unit).

The new connector looks great.
In the Factory Harness connector, was the 2 Black wires in the same Heat Shrink? As 1 black is the main ground wire, then they show another going to a coil along with the purple. Might be a good Idea to use a DVOM for the final check if the black you are considering will become hot when switched on.
I suppose that the "BOX" is sealed so you can't see the board? It would be good to determine the ground black vrs the coil black.
Sure would be easier with a couple different colors, in the MC-2, some still say the yellow is missing?
Those tech support guy's should have this info, but finding it might be a pain.

There are in fact three black wires coming out of the box. One of them is with the red wire and those two are not in the original 8-pin connector. They are loose. Than there were two black wires, side by side in adjacent pin positions. Those two are the ones I think are the same and one of them should be yellow.

Just called MSD and asked them what the differences were between the MC-1, MC-2, MC-3. I was told that the MC-1 and MC-2 were pretty much identical and the latter was designed due to component unavailability for the MC-1. The MC-3 only has a couple of extra insignificant features over the other two. If this unit works for me than I spent $75 for a unit that would now cost me about $500. I just hope it works. I plan on testing it this Saturday.

OK here is the back of the OE MSD plug where I cut off the wires. The wire color arrangement is as follows in the picture.

Black--Black--Orange--Violet
Green--White--Gray --Gray x2



One of the Blacks must turn to yellow. It should not matter which one. The "Gray x2" position, the second wire is only a jumper to the previous gray pin. Why they did that I have no idea. Also why they elected to change one of the blacks to yellow I have no idea. Those two should be interchangeable.

I have the right coils for it and because I have no standard bulbs anywhere on the bike (including headlight, which is only 2.8A HID) I am not worried about overtaxing the electrical system.

When the Dyna III that came installed on my bike went out I tried to install the MCI that I was given when I bought my bike but it didn't have the OE connector and my bike is bare bones as far as wiring goes. I tried to get it to work and gave up trying to get the info and put in a Dyna S that I was also given with the bike. Maybe I'll have to give it another go.
