Very High "Idle"

I have a 1978 KZ1000A2. The bike sat for around nine years, now I have gotten it running again. The bike starts great, accelerates and runs good - except: I can't get the idle down below 3K RPM. I do have a 4 into 1 exhaust (which it ran good with before) I installed pod filters (MOXI) and put larger pilot and main jets in the carbs. I also replaced the intake manifolds (carb holders).
Adjusting the pilot screws has no effect on idle speed. The throttle pulley isn't touching the throttle stop. The throttle seems to be smooth in operation.
Suggestions?

Have you bench synced the carbs?
