I was thinking carbs out of sync.

The carbs will affect each other that way.
I think that is the idea, to equalise manifold depression across all four, at all rpm ranges. In reality it is most noticeable if carbs are badly out of synch. I do it on all of mine.
I had an old retired motorcycle mechanic who grew up on Zeds tell me to run vacuum hoses between the carbs and link them together. He said it helped the bike run better and you could feel it in the seat of your pants. This was several years ago. I have not tried this yet but one day I will just to see if this guy was full of it or what. It won’t to hard to do just not real high on my list of things to do at the moment.

Ok. Update from last post. I got the new coils on and I'm now firing at all plugs. I tore the carbs apart again, removed the new intake manifold boots and remounted them and very carefully bench synched the carbs. I got the carbs back on and eventually got the bike running. Retuned the pilot screws (now sitting at 1.75 turns out) and vacuum tuned the carbs using. IT seems to be running ok. I couldn't get it out on the road because I have the rear chase torn apart. hopefully its cured. Im thinking it may have been an out of synch issue but I not sure how that would have happened, unless it was a combination of maybe being a bit out of synch, only firing on two cyllenders and having the carb vacuum ports linked. I guess we shall see how it goes.

Update on an old post. I believe the issue was a combination of things. Having worked on the bike for some time now, and being able to diagnose things a little better, I believe the issue was the coils. Either the coil going out at the same time the bike tipped over was a coincidence, or the tip caused an electrical gremlin to assassinate a 32 year old coil. Either way, That was the main issue.
I recently rebuilt the top end, putt an 810 kit in and lightly polished the head and really got the carbs dialed in (good tuning made a HUGE difference). It runs like a dream and pulls a lot harder than I expected.

Also, carbs are linked and it still runs really well.
