I have an '80 1000 ltd that sputters pretty bad when i reach 5-6k until the engine gets nice and warm (5-10 miles)
I am running dyna coils/wires, pod filters, and a v&h with no baffle.

The carbs are 28's with accelerator pump. The needles do not have any clips, they are aftermarket with one pin on a spring coming out of the needle that rests on the floats. It has had 135 main jets since i got it, which seems too high to me.

Could these big jets be supplying too much fuel than it can burn cold and almost flooding the motor? All of the spark plugs had a decent amount of black carbon on them after about a month of use.

also another question. the accel. pumps seem to spray too early, and the fuel just hits the carb piston until it opens far enough. is this right?

Your main jets are too big.... replace plugs, try 17.5 pilot jets, 112.5 main jets. The distance on the threaded rod to actuate the acceleator pump should be about 3/8 (or a few threads less)from the bottom of the brass nut to the bottom of the rod. This should get you into the ballpark, make sure you sync your carbs. I am new to the forum....... if another member here has a better soloution please chime in. :)
