Carb issues... Need some advice.

1980 KZ1000 E2, stock air box removed and replaced with and after market airbox. Emissions stuff has been removed too...
I was getting some popping out the carbs and just not that much power.
Today, we rejetted the carbs with 115 main jets, and also put one spacer on the needle jets. We also found out that the popping was the carb on cyl 3 needed the vent port blocked. Once we did that, the popping stopped.
However, now cyl 2 is not firing. We checked for vacuum leaks, and didn't really find any, but put some high temp silicone on the carb boots anyway.
I took it for a test drive and it still has stumble too it throughout most of the rpm range. Slow (10 MPH, constant) speeds seem ok.
One thing that is strange, is we took the plugs out and they all seem to be running lean still. However, there is gas laying in the intake. If we take the vacuum port plug off of the #1 cyl carb boot, it is filled with gas. All the other boots are the same way or have gas laying on them if the carb is removed...
We did take the pumper out, by the way. We took everything off and replaces the float bowls with ones from non-pumper carbs.
Any ideas?

We measured the floats and they are at the right height...
