Little jet on the left is the pilot jet. 
The jet screwed into the emulsion tube is the main jet. 
Whilst you have the carbs off ensure the little holes in the bottom of the brass tubes is also clear. These tubes are the fuel pick ups for the enricher/choke circuit. If they are blocked the enrichers won't work on that carb.

Thinking they are clear and being clear are not the same. Check them. You said two cylinders were not running when you started it. If those two cylinders are not getting an enriched mixture they will not run when cold. Ethanol fuel will clog them in a heatbeat as it evaporates.

Thanks for your advice. Do they unscrew? I dont want to break anything, so Im asking.
Btw what is the best way to check/clean jets? Ive used compressed air but would not want to put the carbs back together only for a jet to still be clogged. I can see through all the holes on the pilot and main jets but i want to be sure they are absolutely clear. Ive heard soaking in vinegar works?

No they don't unscrew. Pull a bristle from a wire brush and poke it back and forth through the hole in the end of the tube.
If you can see through all the jet holes they are clear.

BTW, your fuel filter flow direction is upside-down! Your filter will/can clogged internal but you can´t see any debris from the outside!
Plus you get more useable surface on the filter element to catch the dirt and debris with out clogging the fuel filter.

BTW, your fuel filter flow direction is upside-down! Your filter will/can clogged internal but you can´t see any debris from the outside!
Plus you get more useable surface on the filter element to catch the dirt and debris with out clogging the fuel filter.

 
 
 
 
I wondered about that. the arrow on this brand says its properly mounted. the arrow is pointing down from the top line from the petcock  and to the carbs.

DON'T "flip" the filter, all the s*^t that it has trapped in the last however long will be flushed into your carbs in one big hit !!!!! throw it away and replace with new
