Do i have to take the top half of the motor off before i can take the bottom out , or is there a way to remove the motor as a whole ?

Yes, it can come out as one piece, but you will want to remove the sprocket cover to make it easier. And yes, you should read the many manuals available for the 550's. There are several in my signature.

because i got it off CL and i mentally just need to see whats going on, on the inside for my own good . Get a game plan from here and the motor also has a lot of grease and grime so im going to clean the engine really well while its out .

I don't quite understand. Have you run the bike yet? Aside from being dirty, does it seem to have any problems when you run it? Taking an engine apart out of curiosity just to see what's going on inside seems like an expensive (you'll need new gaskets, etc.) and risky (unless you have experience, proper tools, manual, etc.) proposition. Generally what goes on inside is there are pistons that go up and down, valves that open and close, etc. All kidding aside, these engines are very durable and ripping one apart can be expensive, so if it doesn't need to be done it can be a waste of time and money.

If you have run it and there seems to be some problems I would recommend doing some diagnostics before taking the engine out or taking it apart. At the very least a compression test and leak down test should be done first since neither can be performed after you've pulled the engine apart. Those tests should give you some indication of the condition of the engine and let you know if the valves are leaking, rings are leaking, etc. Also, if you plan to replace the engine sprocket, remove the clutch basket, etc. removing the related fasteners is easier with the engine in the frame than with it out of the frame. In fact, unless you have an engine stand handy the same is true of removing the cylinder head, cylinders, and most other parts. Ed
