Split cases, old KZ pro needed... was created by notaduc
I split my cases to get my crank out to take to John Pearson. Attached are photos of the bearing journal for the large trans bearing on the riders right, and the second one is the rightmost crank bearing journal.

These are the worst looking, but a couple have burrs on the edge, a bit hard to see in the photos, but there is also a spot that the trans gear rubbed the case, and there is a distinct ridge on the journal surface which you can make out here.

There seems to be about .040 side play if I push the rear trans gear assembly side to side.

Not sure how much side play should be there but I wouldn't think it would be much. Those bearings should have a lock ring. You can see the groove in the case. If you have a ridge, that doesn't sound good either. Especially when you said a gear has been rubbing the case. Sounds like it has worn down the bearing surface. I have never run into any of these problems but they don't sound like something that you should have in there...something isn't right.

Worst case is knock the burrs and ridge off the case and replace the tranny bearings and the gear that was rubbing if it was damaged. The bearing shell doesn't spin and it's not a sealing surface so as long as its not way out of round it shouldn't hurt anything. Just make sure when you bolt it back together for real you have the locators in the groove on the bearing and cases or you'll be buying new cases anyway, ask me how I know. And good choice sending your crank to John.

Did the bike slip out of second gear. It does seem to me that you have a shim washer missing on the sprocket/output shaft. This washer is just inside the ball-bearing with the groove in it. Can't remember, whether or not it is a "thick" washer, in this position.

just make sure the hole is still true, and deburr it. hard to give advice without seeing it.
like they said. there should not be side play with the locking ring in place. was the ring in there? i use locktite on the outside of the bearing, to keep them from spinning..

The bearing has no sideplay, only the gears on the shaft... the ring is still in there.

it is normal to have a little side play there. just make sure u have all the shimms in the right place. the manual has several measurements for u to check.it has specs for the gears and the shafts.
