Your shock and swingarm are going to want to close like a scissor. Totally not what that Honda suspension was designed for.
And BTW - you can laugh all you want my my KX, it won't be dangerous to ride.

I'll be shocked if your modifications make that bike perform better than stock form. You're worried water will get into the carb, so you move the shock out of the way to keep the airbox? A smart man, not saying you're dumb, would deal with the airbox/air filter while making the suspension correct. What's a good running engine on a bike with FUBAR chassis? Put the shock at the end of the backbone and install a can style filter/cage combo, then you might have "updated" the old Kaw.
Right now, you'd be hard pressed to find someone (that knows bikes a little) to go along with that design you came up with.
