use string/straightedge/laser to make sure it is centered up with the front tire.
a little offset won't be noticable, some factory bikes come offset 3/4's of an inch or more.

Putting a 97 GSXR 750 front and rear on my 750. How do I know that my rear tire is centered side to side? Do I just center the swingarm inside my frame (actually fits pretty snug) and assume the tire will be centered? Or is there more to it that than?

It is a very common swap. You'll likely need some washers to use as spacers between the swing arm and frame and you will need to use Suzuki-style shocks or to redo the swing arm shock mounts for the Kawi-style shocks. You may need some spacers out back, too depending on how the sprockets line up.
I'll bet there is a thread or two about this somewhere on this site. Maybe even an article inthe file base.

I would guess if its running right? Then its a tire or wheel bearing?
Shops would probably re balance tires cheap and that would let you check those bearings.

With mine having just turned 12k miles. I have changed everthing on this bike but have not cracked into the motor tranny. Oh and have not sand and painted frame yet?
