I have a KZ400s2 only shift up or down one gear. Taking off bottom end. Need to know if clutch and chain need to come off to do so? If yes do I need to mark anything before removal? never worked on cycles only cars. familiar with mechanics of motors.

You have tried shifting while riding it havent you? There is a saftey in there that will not let you shift up when the bike is not moving.

If you are going to take the bottom end off I would bet your going to end up pulling the motor. If not I guess you wouldnt have to take the chain off.

As PuGz said, it has to move. Also check the simple things first. That the clutch is properly adjusted, and that the gear lever is installed correctly and that it's not bent.

And if you will need to take the engine out and split the crankcase, the drive chain must be removed to get the engine out. And the generator cover, the ignition cover and the ignition parts, the clutch cover, the starter cover(even if there is no starter there, you will find two bolts for the crank case), the clutch and primary drive and the gear change mechanism has to come off to be able to split the crankcase.

Cool, as my first official act as a mod, I deleted your other (duplicate) post

If you click on the KZ400 link in Ibsens sig, you will find tons of info about your bike.

If you have the engine out of the frame, you will have to rotate the chain sprocket to be able to shift gears.:)
