if an intake valve has .06mm clearance with 2.45mm shim 
2.40mm shim would bring .06mm up to .11mm?
just looking for clarification that's all

Yep,  thinner shim = bigger gap

You are doing the math correctly.  A thinner shim will provide more clearance.  The number on the shim indicates the thickness in 1/100 of millimeters.  As a caution, use OEM shims.  I have seen incorrect numbers on repro shims.
I have several restored bikes along with a 2006 Goldwing with a sidecar. My wife has a 2019 Suzuki DR 650 for on and off road.
