Am i correct in thinking the b2 has a shorter rear fender than the b1 - if so are they interchangeable?

I think you need to specify which model of bike you are talking about as a lot of models have the B1 and B2 versions.
Kz650, Kz750, Kz1000, etc

The 400,440,550,650,750,1000,1100 Kawasakis, any of these models the rear fender is the same for the CC in a B1 and B2, so I'd say whatever bike you have chances are the fender is not shorter on the B2 than a B1 of the series.

z 650 - ive seen early photos of both models and in some the b2 seems to have a shorter fender - the bottom of mine finishes up pretty much in line with the back axle. Something shorter would look a lot better i think.

AHA! I see where the confusion comes from. Since you called it a Z650, I assume you're in Europe? If so the European models of the Kaws tend to have longer fenders than the US models. It's not really a difference in B1 and B2 models but where the model was made for.
I'd say the fenders should be swappable since the frames shouldn't change.
