The manual shown above does not go into that detail and the junction box is missing. I'm doing something custom with the bike and trying to get it going without that box. I have firing and charging but just wondering about this wire.

The Green/Black wire is a safety that goes to the side stand. It has to be grounded for the IC ignitor to fire.
