Yellow to stator
Red is power output
Green is ground
Black is the sense wire - goes to a powered hot wire.

Just an fyi. From the diagrams your 1000E has the same voltage regulator as my 81 650-CSR, so you should be able to use one from a late model Ninja 500 or Vulcan 500 et al. (credit to loudhvx). I installed one from a low mileage 2007 EX500 ($25). The connector was reversed from stock, so I had to swap terminal pins. You can kinda figure out the year range of the r/r by the numbers on them, which get larger the newer they are.
