For the primary side? No difference, but I try to use the same color wires on both coils(like RED, or RED/YELLOW)for the same coil terminals.

I don't know what bike you have, but the coils on my 81 KZ650 are embossed with (+) & (-) markings. The manual seems to indicate that the coils are polarized, with the red leads connected to the pos (+) terminals and green & black to neg (-). The new green Dyna coils I installed are not polarized.
