The fact it lost it charge after sitting for a few days, to me indicates one of 2 things. The battery is shot - will not hold a charge, or there is a short or some item that is drawing current even when the bike is not running or turned on. Get the battery tested, if it is fine, then you do need to check all the wiring for a possible short or current draw.
The other thing I would say is that, in your post you indicate you just got it back from a shop where among other things the alternator rotor was replaced. If it is not charging I would certainly speak to the shop about it. It would appear they felt it needed a new rotor to charge correctly, but yet it does not appear that it has solved the issue.
