It looks like the previous owner(s) used different coils. The top one has molded in sparkplug wires, while the bottom one's sparkplug wires are replacable by unscrewing the ridged caps on the coils. Also the top coils's primary side wiring has a harness, and the bottom one has the standard 1/4" push on termination.
You've got a mixture from different bike parts, hard to say what came stock with the bike....

He probably just replaced a bad coil at some point in time.

makes sense, does it matter if they are different tho? Just curious because I noticed someone wired in some inline fuses(under the seat) that were not stock, and im trying to figure out why. I had one blow on me while riding and it killed all the power on the bike. Im doing a total over haul on the electrical system to make it batteryless and bare bones. Just tryin to get everything in order before I have any issues! haha Heres too hoping anyways

It shouldn't matter that they are different in appearance if they both pass all of the tests in the service manual.
The fuses were likely added because the original fuse box is a known weak point on these bikes. After time the terminals don't make good contact with the fuses and so some heat is generated. This just melts the box and it keeps going south from there.
If you haven't already, you should get in contact with the member who goes by loudhvx. He has the wiring diagrams that you need. I think that you have to add a capacitor to take the place of the battery. Lou should know for sure.

why would you want to make the bike batteryless?? wouldnt that be hard on the charging system?

Ok once i get my voltmeter Im gunna check an see if they are good for my bike.
Yeah Lou is the man he's been helpin me get a wiring diagram in place!
And Powerstroke_fan I believe that if you replace the battery with a capacitor the charging system will be fine. Im also getting rid of alot of the things that would be taxing the charging system(guages,idiot lights and such)
