KZ550 No spark ....but

hi guys,
My KZ550 cafe project nearly done,new wiring the lot looking pretty sexy.
Here is where my problem lies,When i crank over the bike no spark, but when i short across the pickup coils i get a good strong spark to the plugs.
Tested the pickup coils readings are good.
any help?

First thing to do is verify the pickups are good and provide signal, at least some of the time.
Unplug them from the igniter, and make sure they have no connection to the engine or any other ground. You said they had continuty to ground, but I assume that was while they were still connected to the igniter. Also make sure they have no continuity to each other.
Red to yellow should have continuity as you measured, and black to blue also.
There should be no connection from red or yellow to black or blue.
To verify signal output, check this page on magnet polarity and do the screwdriver/voltmeter test. Both pickups should produce a similar size pulse if you move the screwdriver similarly for the two pickups.
Next make sure the rotor looks like the one pictured.
Testing pickups and polarity.
Next make sure you get spark on both coils by whatever method you were using. Swap the coils if you have to. And remember both plugs on one coil must spark at the same time so make sure both are grounded to engine when checking. Not having both plugs touching the engine while testing can blow the coil.
So if both coils can produce spark, and the pickups are good, then it is likely the igniter has been damaged. You can confirm by getting another one to test, or you can try to build one.
