So if you swap the green and black wires at the coils, you get no spark on 1&4?
Then put the wires back on the correct coils.
Then if you swap the pickup wires (using jumpers): black with yellow and red with blue, you still get no spark on 2&3 (still sparks on 1&4)?
Then yes, sounds like the ignitor is toast (or there is a broken (green) wire from ignitor to coils.
If you can't find one on ebay, you could try to make one:
www.geocities.com/loudgpz/GPZgmHEImod.html
Then put the wires back on the correct coils.

George, Bit of clarification... the pickup coils are the two black boxes set around your crank end under the points cover. The one on the left is the 1/4 pickup coil and the one on the right is the 2/3.
Since you have no spark on 2/3, the symptom points to a common cause for BOTH cylinders not firing. This will be either the pickup coil or ignition coil.
The easiest FIRST step is to check the ignition coil (2/3). As loudvhx pointed out, the green wire is associated with the 2/3 side. It comes off the pickup coil and goes into the igniter box. It comes out and attaches to the 2/3 coil. Pull the black wire off the 1/4 coil and put the 2/3 green wire on this coil and connect the 1/4 black wire to what had been the 2/3 coil. Check for spark since you have effectively sent the 2/3 signal info to the other (GOOD) coil and see if you have spark. If you do have spark, then the other coil is bad. If you DO NOT have spark, you may have a bad pickup coil and further testing will need to be done.

I am having the identical issue with my bike, replace the pickup coils under the timing cover.
start it once, while running it jiggle the red & yellow wires at the timing cover. if the idle changes you have found the short.
the yellow wire on mine took a dump.
