The parts book really does not show what the difference is between these two systems ? help anyone ??

They are functionally the same.
The S fits all of the circuitry under the points cover. The S is newer.
The III has an external ignitor box which must be mounted somewhere safe.
In my opinion, the III would be more reliable since some of the electronics will be away from the motor's heat and vibration. I've never seen any complaints of failures on III's, but have seen a few complaints on the S. It could be that there are just more S models out there.

The Dyna III has not been made for at least two years (for the KZ's).
