While the bike is sputtering, slight to mid choke shows little to no change, full choke really makes it run terrible.
I checked compression, 1-110, 2-120, 3-122, 4-115.
I checked the carb boots for leaks by spraying carb cleaner, no change in idle.

I have a Dyna S ignition that I was going to throw in. Should i do this now, or wait until its running better?
I didn't move the needles yet.

Update:

Decided to tape off part of the pods, to see if i was still lean... It barely ran.
So, I said screw it, I'll take the pods off... the idle was a bit rough, but it ran great all the way to full throttle.
Wow, I didn't know how quick this 650 could be.
I had some cheaper pods on it, but i notched out the rubber for the air holes in the carbs.
So, i'm guessing I'm rich with the pods on, I'll try 105 jets tomorrow.
What would be some good pod filters to get?

Sounds like the cheap pods causing a restriction which is a common issue with them.
You need decent quality pods, K&N, APE, Uni filter, S&B's
You get what you pay for.
With the new pods you need to watch the main jetting and go back up if you drop them now with the old pods on..
You should be able to smooth the idle on the mixture screw but if you haven't got the needles in the stock position you should do that first.
Fit the Dyna now , it will make a big difference.

thanks for the suggestion Mikaw.
I ordered some Uni Filter PK-3's though. Do they need to be oiled?
I will check the needle positions and install the Dyna S

Alright... Back to it.

*CORRECTION* In post # 1, I said the carbs had 97.5 jets.... I was wrong. They are 102.5, which I believe are stock size.
This setup resulted in a lean condition.

Recent progress:
Dyna S ignition installed.
Uni Filters installed.
Confirmed all needle #s match
Turned throttle stop in so slide stops at top of opening.

Installed 105 jets
Needles in position 4 (second clip from the bottom)
3/4 turns out on idle air screw

Bike is very good from idle to 1/4 throttle.
1/3 throttle to 3/4, engine sputters (like RPM limiter)
Back off the throttle to 1/4 or 1/3, and it will accelerate.
With enough time, I can baby it up to full throttle. At full throttle it bogs a bit.

I have 107.5 jets and 110 jets sitting on the work bench.
What would you recommend for my next step?

Backing off the throttle to improve running means you are too rich in that area.
Try dropping the needle a notch to weaken the midrange.

Getting really close.
Friday I rode it and i was getting the sputtering a little bit at 1/2 to full throttle.
Today I rode it again, but it was 20° cooler today... only a slight sputter at full throttle, but it would pull itself out of it.
I would be happy with how it rode today. But I'm assuming it ran better due to denser colder air?
Do I drop the needle 1 more notch?

Cooler, denser air contains more oxygen which will weaken the mix and backs up my previous posts that you are too rich.
Did you drop the needle from last time ?
You may need to do a WOT plug chop and see if you are too big on the main.

For the 2 latest runs, the needle was dropped 1 notch to position 3.
