How about the cheap and easy stuff first. Since you pulled everything apart did you put the spark plug wires back where they should be? If you crossed 3 and 4 it might act like you describe. Be sure your left side coil is powering 1 and 4 and right side coil is powering 2 and 3. Verify which coil is supposed to be powering which plugs. But the fact remains that one coil should be 1 and 4 and the other coil hooked to 2 and 3.
Don't fix it until it's broken.
