RTV Plugging Holes in Cylinder Head

Engine: 77 KZ1000 A1
Frame: 78 KZ1000 B2
Carb Type: VM 26 with accelerator pump.
Needle clip: 3rd (middle) position
Pod air filters
Main Jet 132.5
Idle Jet 20
Clip position on needle 3rd (middle)
Exhaust 4 into 1 Vance and Hines
PO says 1170 kit installed.
RTV Plugging Holes in Cylinder Head was created by johnnymoff
While adjusting valves, I noticed that someone plugged several holes in the cylinder head. You can see two of them in the attached picture - red arrows point to them.
These holes are NOT covered by the valve cover. When the engine is running the RTV rises a little bit as if pressure is trying to push the RTV plugs out. At this point I can see the sides of the plugs and can tell they are made of red RTV.
Why would these holes be plugged like this? Is there a better way to plug them? Could this be causing the oil leak I have in the head gasket above the #1 cylinder?

These holes are NOT covered by the valve cover. When the engine is running the RTV rises a little bit as if pressure is trying to push the RTV plugs out. At this point I can see the sides of the plugs and can tell they are made of red RTV.

Those were ports for the "clean air" system. Another member recommends:
"Just tap those ports for a pipe plug. I like to use "pressure plugs" on stuff like this because they'll sit flush. They are the same as a pipe plug but have a hole for an allen wrench instead of a raised square to tighten them with." Ed
