Can I do a top end rebuild with the engine in the frame? I mean new gaskets, some seals, and rings if needed? I have oil leaking from multiple spots so gonna but the bullet and fix them this winter. Can I pull the jugs with the engine in the frame?

Yes, you can rebuild the top end without removing the bottom end. Before doing such work make sure to get a factory Kawasaki manual (there are free downloads available on the internet). Inside they provide instructions on how to do just that with tons of photos.

I have the correct manuals just wasnt sure about room enough to pull the jugs off the bottom end while still in the bike

Yes, there is room. That's how they took the photos of the bike with the head and jugs removed in the service manual.

Before you tear it down, pressure wash it or at least use a garden hose with good pressure. Focus on getting all the road grit out from in between the cylinders that you possibly can hose out. When you lift the block...guess where it's going to go....

Also, it won't hurt to drain the oil and flush the bottom end with some kero, then pull the pan off and inspect the oil pump screen. If you see any little bits of orange material, pull the generator cover and inspect the rotor. The epoxy on the magnets comes loose. That's the orange debris you might see when you pull the pan.

While the gen cover is off and the top end is off, pull the oil pipe off the top case and the plug on the right side of the engine that's on the end of the main oil galley. You can flush / blow it out.

I see a nice gasket kit on Z1 Enterprizes but I can't seem to find an oil seal kit? Anyone selling a complete kit. I do plan on replacing all the side cover gaskets also so might as well fat all the seals I can get to

Give them a call...they usually have a kit or can put one together...

OEM Kawasaki gaskets are far superior to aftermarket. Kawasaki doesn't sell kits though, you need to piece together the needed pieces from the parts fishe.
