I wouldn't think the sync of the carbs would have anything to do with popping on deceleration. Is it possible that you have an exhaust leak at the pipe collar? If air can be drawn in there it can cause the problem you are experiencing.

You are simply running leaner on deceleration. This is why you get the popping at those moments. It is usually not harmful. You can turn the air screws and enrichen the mixture. You are experiencing something that is quite normal on larger displacement motorcycles.

You say that the KZ1000 is stock. Does this include the carb jetting and exhaust? That is common for stock systems to run a bit on the lean side. If you are running a K&N filter or other free flowing unit than the stock one then you could also be leaning out your air/fuel mix. I experienced popping on decel with my ZRX1200 when it was set up stock on air intake and exhaust especially when I switched to a K&N air filter. Once I rejetted and added an aftermarket exhaust the popping on decel went away. I ran a richer mix then even though I opened up the air intake and had a freer flowing exhaust.

Being a bit lean on deceleration may actually be better than running rich all the time. Mama Kaw has made them so since getting into 4 strokes over 4 decades ago ever since the EPA stuck their nose into things.

Beautiful Bike you got there! B)

The leaks at the header to the mufflers on many stock exhausts is normal and Should Not Be Blocked. They help drain moisture from the exhaust system thus preventing corrosion and premature rusting out. Kawasaki got this right. How many original Honda CB750 and CB500/550 exhaust/mufflers do you still see out there. The Honda units did not vent and those pretty chrome exhausts were always rusting out. My KZ650 has the stock pipes and the exhausts have small holes at the header to the mufflers to vent the system. Yours may well have this too. I would not block them if this is the case.

Sounds like an air leak at the top of the exhaust system.
When you close the throttle it PULLS in fresh air from the leak.
Now you have more air to mix with any very hot unburned fuel in the pipes and POP.
