I have bought new bearings for my wheels. The new rear set came with three bearings but I only removed two. With difficulty. Am I missing something?

Yes. You have overlooked one of the bearings on your bike; there are 3 (see pic). Also, please add your bike's year and model to the signature line. Ed

Yeah, the 3rd (larger) bearing goes inside the sprocket carrier/hub.
