I use Z1enterprises for the most part. Fair prices, excellent shipping and customer service. I have also used Redline, Summit racing, Eastwood, eBay and a few others depending on the need.

Depends on the size of the bike. For new parts, most of us buy from www.z1enterprises.com
www.redlinecycle.com sells new and used parts.

Other websites to look at are:
www.reproductiondecals.com
www.sudco.com
www.americanclassix.com
www.johnnysvintagemotorcycle.com

You don't necessarily need to settle for used parts. Lots of KZ parts are still available from Kawasaki; lots of parts are available aftermarket; and lots of new old stock parts are available from online resellers and eBay. Buying used is fine and plenty of decent used parts are available (especially on eBay), but you will need to be careful not to end up with junk. I would not buy anything used that does not have a great return policy.

One good source of new parts is Z1 Enterprises. They have lots of parts, VERY knowledgeable folks working there, and they bend over backwards to be helpful Ed

Z1 is best for most parts. If you have to order factory Kawi parts, bike bandit and babbittsonline.com give a good discount off list price.

Old Bike Barn has a lot of good stuff too.

Here's another place for OEM parts that's good.

www.ronayersmotorcycles.com/ ]

Another aftermarket high performance parts supplier that's been good to deal with.

www.dynoman.net/ I have seen situations where they discount an order when multiple items are purchased. For example, carbs and a pipe. Two big ticket items should qualify for a discount IMHO ;)

APE has performance packages as well that have discount pricing built in.

Joe Hooper has some awesome pricing on piston kits.

I forgot to mention another great source for at least the larger bike is kz10006 who is a member here on KZR. He's a great guy to deal with and loves these bikes as we all do. Send him a PM with what you're looking for. He can let you know if he can help you or not.
