This will cause the high idle and reluctance to fire fully on that cylinder as it will be drawing in mostly air and not a full fuel mixture.
+1
If the intake boots were removed from the head you probably have a air leak at the head. have you tried spraying wd40 around the boot while running to see if it picks up rpm? Might be worth a shot if the cleaning doesn't fix it.

I have an ultrasonic cleaner at work, and I will clean the carb bodies ultrasonically this time. Should make them like new right? I really hope to get this thing going come riding season!
Wow, blizzard. Wow. Most of my family lives 1 hour from Chicago. They love that cold snowy weather. 'Lake effect snow', '25 degrees below zero', and so on.
California has its bad points (the state is broke, highest state income tax in the entire country at 13.5%, tree huggers, yada yada). However it was partly cloudy in the morning then sunny and mid-high 60s today. This is a dang good time to clean those carbs. Let us know when you get back to trying to run it!

I got carbs 1 and 2 disassembled and there is crud in both! Not much but enough. I am having the carb bodies ultrasonic cleaned. Should I had the bowls as well? Is there anything I need to remove from the body or bowl? There's some brass looking shaft in the bowl, will it be ok in the ultrasonic cleaner?

Everything is removed from the bodies that I can remove, so they should be ready to go right?

Before, bad iphone pictures, but I think it gets the point across
After!
I just realized I didn't take any pictures of the float bowls, but theyre just as clean.
I think this will solve my misfiring issues.
