Would air pods, a header and larger jets in my carbs cause engine problems for a stock kz 1000 engine?

if the larger jets are properly picked then no, but if you are too lean or rich you could experience fouling problems and poor running, or overheating and subsequent engine problems.

Anytime you change how much airflow is going through the motor you will most likely have to re-tune. More air (pods) usually means more gas,so a jet change is probabbly required.

Is the pop on deceleration? Some members (including me) have reported that a loose header clamp can cause a pop. You might be sure that yours' are torqued properly, but be careful. Those little studs can strip/break easily.

Pods and headers not only run more air through they change the flow characteristics which means the needle taper is no longer matched to the engine flow. IMHO, pods are 10000X more trouble than they are worth.

I had larger jets put in the carbs, air pods and the header. Would it be better if I went back to the factory air cleaner?

I would go back to the stock air box and dial the jets and needles in from there.
