So this may seem like a stupid question...

If the chain is not rubbing frame, tire or swing arm I know i can use a laser level to see if they line up front and rear sprocket...

What is the negative effect other than excelerated chain and sprocket wear if its a few millimeters off?

The chain needs to ride centered on both sprockets as much as possible. It is okay if they are off slightly, so long as it isnt riding the edges.
If not/way off/riding edges hard, it will basically GREATLY accellerate wear, like were talking a chain a season.

If it is drastically off, the link can ride off the sprocket and lock your tire underway, which can kill you.
(Not likely to happen, but can occur).

Make sure they ride true.
