So I want to get some Vance & Hines exhaust for my kz650. If I do, will I need to "rejet" or "resync"/"tune" my carbs? I was going to get them synced soon because one of the headers is turning yellow. Should I just wait till I get the exhaust to work on the carbs?

I would certainly wait to get the carbs tuned until you have your new exhaust. That said, V+H pipes should be easy to dial in as long as you don't screw with the airbox.
FYI, even tuned perfectly I will wager your pipes will still turn blue at the first bend. That is unless you get double walled pipes or treat the inside of the pipes with something.
