if you smooth it out, you will lose volume in that cylinder.
you would be removing material so that will drop your compression ratio in that cylinder. even a little bit alters it.
you allready have the head off, just replace it.

I say bring it to a machine shop, have the bugger surfaced they take what .002 off the head?) maybe while your there have them clean up the valve seats and install new valve seals for you; grand total will be $100-150ish. The plus side of repairing your old head is you know when you are done it will be like new!!
Buy a head off ebay put the bike all together and find out you have 3 bent valves, or 2 leaky valve seals...see what that does you your budget...
No reason to worry about the loss of volume when there taking .002 - .005 off the head, you and your motor will never notice that.
