first step is getting a service manual. next, what is your expirience level, and what tools do you have access to?

What are you looking to achieve from the effort?
Typical resolution is re-ring and valve job, possibly an overbore and drop in cams...
You'll get the most bang for the buck out of either 29mm smoothbores and / or drop in cams. Those would be supplemented with a good valve job and rings.

Welcome to KZr SKEPTYKAL.
I've got a couple of questions, since you really didn't expand on what's wrong with your bike or what it is that you're hoping to achieve:
1) What leads you to believe the motor needs to be "completely gone through"? If it's been neglected or just in storage for some time, it may simply just need a good tune-up and carb cleaning to run again/properly.
2) What type of mechanical experience (cars or motorcycles) and tools do you have?
3) What's your desired overall goal? Just to get it running again/properly, or to build it into a screamer?
Whatever questions you have, I guarantee that quite a few members here while have the answers for them.
Please be sure to post your questions in the proper forums, that way you'll get them answered quicker.
Oh, and be sure to post some pics of your bike.
We love KZ pics around here!

with just a few words thousands of dollars may be spent.
battery, couple gaskets and a quality carb cleaning. may have the same effect as "completly gone through"
be smart... get the root of the problem not the symptoms
