Most of the time when a coil is going bad. the engine will do what your describing. when it's operated for 30 min or more. It won't do it all the time untill it goes completely bad

I gave my bike a bath before I rode to my daughter's place. About 50 miles, it started cutting out on one cylinder, then two. I limped up there, took off the tank and switched out the coils. Fired right up. The next morning I was looking at the coils I'd pulled out. Water had gotten into one of the connectors for the #3 H/T lead. Green SHT. That's all it was. Next time I take the tank off, I'll put back my 4 OHM coils. I carry spares or I would have found it sooner. Something stupid again. :S

Yeah I guess I'll pull the tank and check them out. You guys are right, I think I'm not wanting that being a possibility from thinking it was the problem on my van, pretty much similar symptoms between the two, ended up being the fuel pump, off topic.

Water on the spark plug wires/coils usually clears up after the bike warms and the water evaporates though...

Think about all the stuff that collects on battery terminals. When it gets bad enough, it will stop high Amps from flowing. Coils have next to no Amps so just a little sulfation or tarnish will keep them from working.

Went and tested the ignition coils, set the ohmeter to 200, leads on where the wires hook to it, got 2.7-2.8 resistance on each side. Checked manual says resistance of 4 ohms. Can anyone confirm?

I'm getting no change, probing any contact on the coil and plug wire in any combination on either side..

No change of what?

They could be 3ohm coils, I'm not sure with that model, but the fact is that if you pull the plug and look at the spark (or use a spark tester or colortune or whatever) and see a decent spark, then the coils, wires, and plugs are fine. A big enough ignition problem to cause poor running will always be visible as a missing/weak spark.

Cant' really answer your questions without knowing the FSM spec on coil range. Are the coils cracked or damaged visually (look underneath)?
