Who can tell a difference between #1 and #2? Is one better than other? Why? 
Here is why I am asking. My bike setup with #2. It requires specific cover (no visible holes, stator mounts from back)
My cover needs replacement and I don't see them readily available (exact replacement). 79 will work but looks different on outside.
I will use Dyna ignition/coils which from what I know requires more amps.

So, should I stay with #2 setup or switch to #1? If Dyna needs aftermarket, will it mound to #2 or #1?

Type 1 is the excited coil type generator.  I think it has some advantages in theory over the permanent magnet system (Type 2) but in my opinion not enough to make the switch.  Within the Type 2 systems some are single phase and others are three.  Three phase systems came in on the later bikes, but I can't tell you exactly when.  I think the three phase type is the most powerful but one disadvantage is with the stock shunt type R/R any power produced that isn't consumed by the bike will be returned to the stator where is will generate heat, leading to reduced stator life.  One phase bikes that produce less power don't have as much of a problem.  If you go three phase then I advise to get a SH775 R/R.  These are SERIES type not SHUNT type, the difference being they don't send the excess power to the stator like a shunt R/R, thus the stator will stay cooler.

Is there a way to tell single vs 3 phase by looks? Perhaps difference wire count?
I have mine and I have spare from 79 they look identical

A three phase stator will have three wires coming from it.  I think a one phase has two wires.

Got it. I have 2 of them, both 2 wires, identical. One phase then. Not going to fix whats not broken (especially that I got cover issue sorted)
If not going to get enough charge - then will consider. Thanks!
